Every time I sync my site with staging or production using the GoDaddy WordPress hosting with staging plan, the “Discourage search engines from indexing this site” check box is selected. I called GoDaddy and they said it was their Co Blocks plug-in (that they developed) and they will work on it. It has been happening for almost a year.
